Getting Started With Matchmaps Matchmaps
Getting Started Guide | Open Match
Getting Started Guide | Open Match As of matchmaps 0.6.4, support for phenix version 1.21 has been added. if you are using phenix 1.21, make sure that you have updated matchmaps to the most recent version, and everything should work fine. phenix 1.20 is also supported by current and previous matchmaps versions. Matchmaps can be implemented near the beginning of the analysis process to visualize the on–off signal before an on model has been refined. matchmaps can also be used during or following refinement to validate or justify structural differences modeled during refinement of the on and off models.

Conversion of structure factors into a real space electron density grid is handled by matchmaps in python, with the help of the reciprocalspaceship and gemmi packages. this approach allows for maximum flexibility and minimal “black box code.”. Should you use matchmaps, or will an isomorphous difference map do the trick? to help answer this question, matchmaps provides the utility matchmaps.diagnose, which creates a plot similar to the following (figure 1a from the matchmaps paper). But here you are, working with matchmaps, which by design produces real space outputs. below is a brief description of how to work with .map files in coot and pymol, along with some quirks specific to matchmaps outputs. By default, matchmaps will simply truncate the two input reflection files to equal resolution. however, if you expect the highest resolution reflections to still be noisy after this, or if your difference maps look very noisy, you might consider cutting resolution even further.
